Weaknesses: The best word to describe the Grand Inquisitor would be internally unhinged, with a fragile exterior. Plagued by losses known only to the Emperor and Vader, if one were to figure out his past and bring it up to him, he would completely and utterly lose himself in his rage; to the point of becoming a wild animal. His force techniques are widespread, but with little refinement. A renowned master of a singular technique, especially one he is not aware of, could completely set him on edge. And while his grip on his sabers is strong, a true master of telekinesis could possibly gain control of his sabers, should they be able to keep up with them. Finally, a widespread EMP pulse would disable his lightsabers, rendering him extremely open to all manner of attacks. Lastly, the Grand Inquisitor is prone to headaches, having lost a year of his memory a long time ago. Whatever trauma he went through that caused such a thing still plagues him, and if one were to find a way to exacerbate these headaches in combat, he would be far less effective in combat.
